The Atonement is a cosmic reset button. Every action has a reaction (Cause & Effect/Karma), but in a moment of grace all karma is burned. When we honestly acknowledge a wrong & sincerely commit to doing better, things are changed on the level of Cause and new Effects result.

Side Note of Soul: If the human soul is already perfected by Light and the self is just a temporary sliver of that whole, Karma would not apply to what is already perfected. Here in this world, we are not working on the self as we believe. We are here to improve the environment.
