The heads of our national intelligence services are not supposed to be independent. The person we elect as president is their boss, not the other way around.

Of course. But the Intelligence agencies simply report their findings; the Intelligence Chief gives those findings to the president. This president disagreed with Coats because he didn't like the intel given; chooses instead someone in the position who will simply agree with him.

The problem is not that the President appoints people loyal to him, but that he refuses to acknowledge any information, let alone opinion, that contradicts his personal needs and desires.
