The buildings in this generator are damaged nearly to ground level and the streets/buildings are overlayed with the biome specific filler

OOI do some of your buildings go underground too, or is it just the subway system?

Buildings go underground already. They can have a lot of cellars. There is a lot more going on underground then you know :-)
