Microsoft spent a decade trying to figure out how to parse a .doc file without accidentally running code - they gave up and went XML.

.doc is so bad, they decided XML was a better option. Do you understand what I am saying.

I must be missing something. What IS a good way to store docs? RTD? LaTeX?

I guess it depends on your goals. If you like `git diff` then something like LaTeX or MDWN I guess.
