Pretty sure it's based upon the corrupt history of Christianity. While the religion itself is about loving your fellow man and promoting peace it was easily taken advantage of by corrupt leaders.

It's not just video games but anime too. Really can't quite understand the why in how pro-anti christian/religion Japan is in their entertainment media, but really not all that surprising considering that the christian faith literally addresses the hate it inevitably receives.

Even if the Pope is actually playing video games, I doubt he'd be all that heartbroken. He strikes me as intelligent and well read enough to see those churches are based on the medieval church.
